Alligator Deep ligt ten zuidwesten van Alligator Reef. Het verschil tussen Alligator Deep en Alligator Reef heeft alles te maken met diepte. Alligator Deep is veel dieper. De bodem heeft een geleidelijk verloop, maar eindigt bij een bergkam die tot 28 meter doorloopt. Duik over de vele groeven, gleuven en kloven op zoek naar grote zeebaarzen, krabben en kreeften.
